... try what PME said.. to make sure its not a problem with your recording process for the disc..
if it makes that sound with all types of CD discs... then it's likely a problem with some sort of voltage spike/surge.. or a loose ground or loose speaker wire.
since you said you changed the head unit and amp, and still have the problem.. that would only leave a loose speaker wire as a possibility, if the problem is a loose connection. However; if the sound is coming from more than one speaker, then it's unlikely a loose speaker connection.. and I would then focus more on a loose ground from the head unit or amp..
Otherwise.. there maybe some sort of surge/spike being randomly introduced to the wires feeding the head unit or amp.. Do you have any add on components that were wired into your car.. such as a GPS unit, radar detector, etc.. ? if so track those down for loose connections.. or stray strands.. etc.
