I don't think the vents are for A/C. Our Bernese mountain dog rides with us a lot in the wagon and does fine. The only time he was uncomfortable was on a long road trip with the sun streaming though the back windows, which aren't tinted much. Before our cross-country trip this summer we are going to get some of those baby shades and put them up. We also have the pet guard and the divider and love it. I like being able to have the dog back there and still have space for luggage without the two mixing. I don't think the center vent does much for getting air back there, even less when the seat is folded down, but cracking the back windows helps a lot with airflow.
