The tire probably went because of bad toe in. Which is all the tech set in that time. It would have taken longer(at least the full allotment) if he had to set caster and camber. Did you tell them about the clunk before the alignment? If not, a tech will probably not unload the suspension to check balljoints as part of an alignment. Could also be bad shock bushings or a bad control arm or sway bar bushing. The tech would have noticed bad tierod ends as the clunk source, because that's what he adjusted for the toe-in setting.
