You pulled the main relay and there is also a timer shut off relay on the fender wall. This relay frequently goes bad and the fan won't shut off. The simple fix is to eliminate the relay by jumping the two "thicker" wires at this relay permanently together(I think one is yellow, forget color of other one). Then your fan will be controlled only by the temp switch and will stay on until the temp drops, which will happen.
The air HVAC intake always gets clogged with leaves and should be cleaned out every time you wash the car. The intake has a drain hose that exits in the wheel well(it's the fat hose). This hose is also probably clogged up and you can work the junk out by squeezing the end of the hose and poking with a tool. Be sure that water freely drains out the hose when you run water into the air duct. If this drain remains clogged, you will eventually get water in the cabin.
