If you're lucky it's just the AMM, and a bad ECU has always resulted in no-start for me. But the spikes that occur when the cable came off, can damage the fuel pump relay, main relay and ECU. The relays can cause problems while allowing the car to run. You might try to run the car with fuse 27 jumped to fuse 30 to bypass fuel pump relay. if no difference, then I think the problem could be in the charging circuit.
When you ran the car without the battery in the circuit, the alternator ground wire is the only power supply ground and the high current can burn out this wire. I think that was the burning smell, made worse since the wire is usually oily. When you put in the new alternator, did you check the condition of the black ground wire and re-attach it? If it's broken and provides intermittent contact, the symptoms you describe are possible.
After thinking about it, i believe that your ignition switch harness is OK, since the only time high current is running down the ignition harness is during cranking. That concern ws nonsense!
