Rotate the engine a few turns in the normal direction if you've been tweaking it back and forth evaluating the markings. Remove the 13 mm cap screw on the tensioner and take out the spring (watch for the plunger too but don't sweat it if it stays inside for now, just don't lose it). Now remove the tensioner body and measure the distance from the back face of the tensioner piston to the tensioner body. Full out is 20mm. I wouldn't sweat it if it's anything under 15. I don't have much faith in the spec (12??) in the manual.
More importantly, if the marks don't line up you need to remember that they NEVER do, not even fresh from the factory I suspect. They are always a tad retarded and it gets worse with wear and head resurfacing. But they will always be equal amounts retarded. If they aren't, likely one cam is off by a tooth. It's easy to do and easy to fix, a lot easier than rolling in a new chain which won't solve the incorrect timing anyways.
