How are you changing the timing? Using a timing light? By 'scratch/line marks' do you mean the engraved lines on the flywheel??
12111 = O2 sensor self-compensating problem, while driving
12112 = O2 sensor self-compensating problem, at idle
12241 = air mixture fault
If it is a timing issue then I think you are way too retarded here. I don't remember needing to remove the distributor for a clutch job though, so don't understand why the timing would have been changed when the dealer did the work (unless, of course, you need to remove the distributor). The air mass meter, on the other hand, does need to come out - I wonder if something happened to it during the job?
You can confirm that the flywheel is right by jacking one front wheel, pulling the spark plugs, putting a long pencil-like dowel in #1 or 4 cylinder, then put the car in 4th gear and turn the wheel just until the pencil stops rising. Now look in the clutch cover window for the timing marks. If they're not there, then the dealer has some 'splaining to do.
If you don't have a 5 speed, you could take a pry bar and spin the flywheel (counterclockwise when facing it from the bumper) from a view hole on the driver's side, from below. It's slow going though. You could also bump the starter but I have had poor luck with this method.
