Just a long shot guess.
Did they machine the flywheel at the same time? Or is it a chance that they dropped the flywheel and damaged it and put another one on?
And if they did, maybe it is a slight chance that they used a 9000 flywheel loaying around instead of yours. The 9000 flywheel will bolt up to a 900 engine but the timing marks are off due to that the 9000 engine have the index line at another spot.
I think the difference is about 30-40° but I don't remember which direction.
So yes, the first action would be to remove spark plugs, insert a long screwdriver into the cyl 1 hole, put the car in gear and jug the car/engine until the screwdriver indicates TDC.
Check if the 0 mark on flywheel is right at or close to the index line on the plastic cover.
If you can't even find the 0 mark it sounds like it is the wrong flywheel in there.
