Don't think that would make a difference or there would be a tighter fit there and maybe an o-ring like there is between the box and AMM. As long as everything is sealed past the filter everything should be okay.
While driving yesterday, I discovered I was stuck in base boost. I decided to take a look and pulled to the curb and popped the hood. Somehow, the electrical connector had jiggled loose at the APC box. I pulled it up till the keeper clicked into place and it solved the problem - too bad all problems aren't that easy to fix.
Good luck finding what's causing your partial boost, dSPG89.... I'm sure you've checked this but last year in my car, the hose that connects the bypass valve to the throttle blew off at the valve end because of a worn out OEM plastic clamp. It limited boost big time.
