If alt were going bad, I suspect that the battery would discharge quickly. But because your battery went bad before, I think that you have a partial short or very high resistance somewhere that is intermittent, but for long periods of time. I would check the voltage when the problem is happening. If low(<13v), I would double check all the grounds and main positive power connections. Also remove the fuse panel screws and pull up the panel to inspect the wires below the fuses. Look for bad connections.
Have you ever had the key stick in the start position to keep the starter running after the engine has started? If so, you might have melted wire insulation in the harness that goes from the ignition switch up to the main bulkhead connector.
If voltage is fine at alternator and battery when engine is rough, I would check the main and fuel pump relays and the wiring to them. Could also be ignition amp, or less likely a problem with your coil primary circuit.
