"Hooked up a new stereo system" can mean a whole lot of things. Without some more detailed information, it will be hard for us to pinpoint where there may be a problem.
IF the stock wiring was left undisturbed
and
IF an adapter harness (such as Crutchfield offers) was used to connect an aftermarket radio to the existing wiring in the car
then the radio installation can't be the source of the problem, as there is no connection between the top electrical system and the radio. However, if parts of the car were taken out to facilitate the installation, then yes, perhaps, something could be amiss someplace.
Let's review the steps for opening and closing the top, as per the owner's manual:
1) engine running
2) parking brake on
(if Automatic)
3) transmission in 'P'
Push the switch in the appropriate direction.
Now, as for connections, there is on some cars a point of potential confusion. On cars with Airbag or ABS (I forget which at the moment), there is a connector left loose under the rubber "bellows" between the floor console, and the console that comes down from the dash. This connector is used to attach Saab's diagnostic tool to that system. This connector is physically similar, but electrically different to the roof connector. You will know this connector because the only pins connected are at the extreme four corners of the connector.
I don't remember which year you have, but if your car has one of those systems, you might want to look and see that the right connector is attached to the switch on the floor.
