Just smooth the nicks on the cylinders. Sharp angles/points can cause pre-ignition conditions. Place some grease around the piston edge to keep any filings from getting down around the piston/cylinder wall, and then wipe the grease away. The small amount of grease between the cylinder won't affect anything after re-assembaly. Just replace the valves and lap them to the valve seats with some fine valve grinding/seating compond. Clean all traces of the compond away and reassemble the engine. Sometimes the "rod bearing" of the cylinder that bent the valve "will get pounded", but I've never seen this to be a problem in all my years of working on engines. Especially Saab's, since their engine seen the be bulletproof.
