How well is the rear window bonded to the lower cloth piece? If that seal breaks water can get in between the window and the fabric and work its way into the trunk. Considering that your car is an '89, I'll assume that the top is not the original one. If that is the case, it's possible that when the installer put the black aluminum trim piece that goes at the lower rear of the top back on, he missed the original holes. The screws go through the aluminum piece, through the mounting tack strip, AND THROUGH THE BODY. If you don't use the original holes, there will be an opening for water to get through and into your trunk. Open your trunk and pour water above the aluminum trim piece and see if it is dripping from below where the screws come in. You can also look up in that area inside the trunk to see if there are extra holes.
Front leaks could be any number of things from door weatherstrip, to a missing grommet in the firewall, to a misaligned window. It could even be working itself to that point from a leak in the rear.
Under the car, directly below the rear quarter windows are little black rubber drain nipples. Occasionally the nipples get clogged and water will accumulate inside the panel. When you drive, water sloshes and can get into the interior. Check to see if the drain nipples are clogged.
Once the floor padding gets wet, you might as well throw it away. Some people call them floor rusters for that reason. You can replace them with a spun polyester carpet padding, or Dynamat, or just lay the carpet back down with no padding (once you fix the leaks of course).
