There might be a difference in the shifter vs the shift rod from year to year....and how they mate up for full engagement. That is a Cmyles question, and he must be away from the screen, otherwise, your answers would have already been written out. You might have a mix of various shifters and rods making the geometry impossible to achieve.....
Is the shift ball in good shape? What year shifter? If it is the earlier type, you could try the later version. It seems to be more substantial in construction.
I guess it is safe to assume you have really solid engine mounts and there is no chance the mount is causing this. Did you take an exhaust hanger and squeeze it between the big U clamp on the front motor mount? That is a really good way to nail down the front motor mount to keep it from moving.
