Unless one car remain being stock and another has an engine grinded to diesel-specs compression value or you've done with SVC mod (Saab Variable Compression) or other similar stuff there's nothing to assume that both engines to be running in the same conditions - i.e. they're producing the same power, or in other words, the same amount of heat per time unit. Heat can also be dissipated thru engine body, exhaust system and so on, but it mostly goes thru the radiators. And it's the thermostat that runs the heat flow. Nothing else but the thermostat.
So long story short: if the weird car doesn't have 5" exhaust or paper-thin engine body or its engine is runnin with 14-and-above compression ratio - it's the thermostat.

P.S.
You can check it for sure and it will only cost you some gas and 30 minutes: start it up and keep checking upper-rad + lower-rad + cabin heater hoses until it warms up enough to turn the fan on.
Good thermostat will give you cabin heater hoses that will be warming up first and only (!) after that it'll start heating up the radiator hoses.
Bad thermostat will heat up all the stuff all together at the same time.
P.P.S.
And check the ignition timing, it can be set to be too early.
