A bad connection to an injector would give you that stumbling symptom, maybe he should wiggle the wire harness connections to each cylinder's Red-top injector.
I say this because my di-electric grease was all goo-ed and dirty on one injector JUST YESTERDAY, and that was giving intermittent stumble.
Also, as you aptly pointed out with that 'whoopsies' comment, maybe his grounding point to the head is loose. doubtful, but what the hey.
The black smoke is kinda different, and may be a fouled plug. for that matter, the cap and rotor is always worth 18 bucks to replace. I do it 1x a year because I get burned otherwise. you are highly aware of this though.
I only hope to outfit my two boys' 900s with those tuning options (in 14-16 years...He must be pimpin'. I expect no less from you. I'd do the same.
