The whining was probably there before and is probably benign. You've got yourself spooked after screwing up on the axles and are jumpy. Still, it's worth checking your tranny oil level. Have you ever drained and changed it?
On the axles, your only option is to pull them, one at a time, and check them. If anything happened, you didn't lose just a few needles. Possibly one of the rollers came off a tripod and LOTS of needles and the roller are loose in there. If you're patient, you can save all the lube and then go through and find all the needles and reassemble the roller and axle.
If you find the first one apart, then I think you can safely just fix that one and then try it. It doesn't seem likely that it happened on both axles.
You didn't do anything wrong except that nothing holds the axles up in the cups and so with hubs pulled off, you needed to be careful that they didn't stretch out and fall out. Maybe there's a way you can tie those things in.
Anyway, if a roller did come off you got unlucky, they tend to stay on the tripods even when the tripods pull right out of the cups, if it's just in the shop with no action happening at same time.
Think first, before you do any work: Could there be any other reason for a wobble under acceleration? Bad tire, or a thrown tire weight?
