Rear side windows on a 3-door can leak too. The gasket shrinks and pulls away at the corners allowing water in. It generally leaks down the back side of the rear seat interior panels, so you don't see wetness until the floor is wet. You can either pull the seals, heat and stretch them, and reinstall; or you can cut them along the b-pillar, snug them into the corners and fill the gap with a glued-in piece of weatherstrip from another 900.
One other potential spot is where the bolt holds the knee bolster on. The bolts are on either end of the knee bolster in the engine compartment (inner fender)--10mm bolt with a large washer. If the washer doesn't cover the unusually large opening, then they would have stuck a big glob of sticky black goo over it at the factory. If the goo fell off, you have an opening. It will be compounded if you don't have the rain channel drain tubes installed along the cowl.
