You should be OK doing that, the multi-pin connectors are mostly for convenience. It's worth noting that in some cases if one side of a circuit is accidentally disconnected while the other side isn't there can be potential for trouble and a multi-pin connector precludes that but if your insulation is crumbling you've been driving around with worse problems for years anyway. Install the female connectors on the main harness side so any hot wires can't be grounded when disconnected. It's a good idea to wrap all the bullets associated with each circuit (eg. mirror, window regulator, lock, etc.) to reduce confusion and make it more likely that all the wires for that device are disconnected and reconnected at the same time. Put some dielectric grease on the bullets before connecting to exclude water and prevent corrosion. You could go buy generic multi-pin connectors but either way works.
