Dirty Coolant

Hey everyone, I spent some time searching for an answer for this issue, hoping you good people can help. I recently did a coolant flush and replacement as part of a head gasket change (had found oil in the coolant). I flushed clear water through everything, and I did open the drain plug on the block. I did not disconnect the heater core hoses that go through the firewall. I am using the light yellow coloured coolant.
My issue is that the coolant almost immediately seemed dirty still, looks pretty rusty brown now. I am not sure if the coolant I used the 'good' G05 stuff or not, but it started out yellow. Do I need to do a better job flushing (i.e. more water, open the heater hoses and run the hose through there, etc). Do I need to use one of those flushing products? For those of you that use the yellow coolant, do you find that it stays that bright yellow colour or does it darken?
As always, any advice is greatly appreciated. Thanks!
