I'll kick in a theory -- you have air trapped in the system. Do you know how to use the bleed nipple to get the air out? And, do you know for sure that the thermostat has a special little orifice that has a little flow prevention valve? Some just have a little hole in the top plate of the thermostat that you need to point or line up to the bleed hole.
If you have the correct thermostat, and it's lined on the bleed nipple, then when the system air is indeed bled, then all the air technically should be out of the system, and your bubbles should go away.
Try the air bleed and if it persists, take it to a shop and have them run a 5 gas test on the tank, and find out if you have combusted gases in the coolant.
