You can put the oil in just before buttoning up the system and pulling vacuum. That's the way I did it when doing this job on my 9000. The only issue I'm aware of is that if you have to open up the system again due to leaks the oil will be absorbing moisture from the atmosphere while you work on it. (Though that is always going to be the case if the AC system is opened up for servicing in the future.)
You'll want to flush any of the old mineral oil out of the evaporator if you're retaining it.
