The flywheel does have a dowel on the crank flange. Although when doing clutches I've never tried, I have heard it's very hard to install the flywheel when it's not clocked properly (dowel a different size than rest of holes perhaps). When I have occasion to remove the flywheel I definitely look at it for witness marks from the bolt heads and orient it accordingly.
Maybe your car has a 9000 flywheel. That would explain the marks not lining up. This was a nice upgrade for non-turbo and older cars if you wanted a better clutch. If you can't get it off, then maybe someone smashed it on the wrong orientation. I hear you can do this by engaging the bolts and tightening them, drawing the flywheel onto the crank (kicking and screaming in agony no doubt).
