Maintenance fun with a V6...

Well, I spent the last 3 weekends doing maintenance on my wife's 1995 CSE V6. The maintenance included changing the thermostat, upper & lower radiator hoses, spark plugs, spark plug wires, valve cover gaskets. I began the project because the upper radiator hose had sprung a leak and the valve covers have been dripping oil on the exhaust manifold and the driveway for quite some time.
The results were less than satisfying. The upper radiator hose connects to the thermostat housing via a rigid pipe that has 2 O-rings. I replaced the o-rings when doing this work but I have a leak at the rigid pipe to housing connection. What did I do wrong?
In addition, the valve covers are leaking again. I used new gaskets and augmented the entire sealing surface with permatex black. I did this after using brake cleaner to degrease both the sealing surface on the valve cover and the sealing surface on the head. I also waited 24 hours to let the permatex cure before I ran the car. While the covers were off I took a straight edge to them and found some slight warping, but not greater than 1/16 inch. That's why I used the permatex, to fill in the gaps.
Any suggestions on how I can be more successful with eliminating leaking coolant and leaking valve covers?
Thanks.
