If you want to keep your radio stock, send it back to Clarion and for a flat fee ($80?) they will fix it and warantee it. That's probably whats screwing up the CD player.

As for the hiccups, when were your plugs changed last? It could be your DI is on the way out, when was that changed? Also could be a vacuum leak somewhere.
