If you can get it to run consistently by directly jumpering power to the pump fuse, then the CPS and DI should be okay. Two relays are involved, the system relay and the fuel pump relay, which are controlled by the ECU. To further isolate, you should check the relay coil control signal for each relay, and see if they're getting the proper turn-on signal switch to ground.
The fuel pump relay should have 12V on a green/white wire to its coil, which is in turn switched from battery voltage from the main system relay contact, blue/red. When you crank, and the ECU sees the pulses from the CPS, it should ground the relay control wire to the fuel pump relay, a violet wire. That switches the fuel pump relay on.
Looks like you need to open it up to get access to the relays, and try probing things to see if it's the ECU or a bad fuel pump relay.
Probably not the system relay, since you're able to run simply by bypassing the fuel pump relay (otherwise it wouldn't run, since the system relay also powers the injectors).
Looks more and more like you just have a bad fuel pump relay, if you're positive it runs fine just by jumpering power to the fuel pump fuse directly.
