I don't think the AC and the poor running are related.
First thing I would do is get a new mechanic. Either use one that REALLY knows Saabs or go to the dealer. The gas station on the corner will not know much about Saabs.
As for the AC, the first thing I'd do is the obvious: have your system checked out. It could just need a recharge. If not, I'd move to the ACC system. Calibrate it by holding the Auto and the vent (<=>) buttons down together and see if it throws a code. But my guess is you need a recharge.
For the poor running, I suspect the DI. Again, get a good Saab mechanic and have him test it with a known good one, or find a friend with a Saab and use theirs. Since the fuel pump is new, you can rule that out...also make sure you're using the correct plugs, they MUST be NGK resistor-type plugs. Next time you get a CEL, see if you can get the flash codes from it by turning the key to run (don't start it!) and counting the number of times it blinks. Then look up what that means here.
I can't stress enough to get a good Saab mechanic..you could wind up spending a ton of money trying to get this resolved if they don't know what they're doing.
