If you plan to upgrade the performance of the car at any time you should go 3". In general 3" is a better plan IMHO, unless noise is your overall concern.
You definitely don't lose any power going to 3", you should gain some. It sure feels like you've gained some, at the high end especially. When I put a JT system on my car (93 aero), it gained a sense of freeness about the acceleration that sort of made it feel slower to me at first. There's less of jerking acceleration once the turbo spins up, and more of a linear push. It's very nice IMO.
The noise is higher than stock with the JT, I don't know about the SS exhausts. I personally like it, and I wouldn't worry about it unless it's your first priority.
As for which to go with, my budget made the decision easy for me. My stock exhaust was rotting so the JT is actually pretty cheap as a replacement. Those group9 SS exhausts sure are nice looking though. If I was smart/rich, i probably would've gone SS, due to the salty winter roads here.
