If you're seeing a voltage while driving of less than 12.6 volts, the alternator isn't charging the battery. You're seeing the battery voltage, and you're seeing the battery discharging.

The first question to ask - Battery light. If you turn the key to ON, but don't start the car, do you see the battery light? You should. If not, that has to be troubleshot.
Second question - when the voltage starts drooping, does the battery light come on? It should if the voltage is in the 10 volt range.

Next question - do you know the EDU is right? Do you see other signs of drooping voltage, such as a slower fan speed, dimming lights, etc? Try sticking a voltmeter on the battery terminals, and compare that with what the EDU reads. I've seen EDUs off by 0.4 volts or more - but it's possible that the EDU is lying.

If you truly aren't charging the battery (and a voltage less than 12.6 volts means you aren't charging the battery), the car won't drive far. So unless you've got one heck of a battery, I suspect some instrument is lying to you. Maybe that's the battery light, maybe the EDU.

If you are having a charging problem, I'd first make sure the wiring to the alternator is OK. I'd also make sure the alternator is well grounded. with the engine running, CAREFULLY measure the voltage between the alternator case and the car chassis. It should be less than 0.1 volts. If that were OK, I'd suspect (1) a bad VR. Yes, you just replaced it. And sometimes you get new parts that are bad. Or (2) a bad alternator. You could have a bad, or intermittently bad, diode. That should give a battery light, though. Or the old VR brushes were worn, and they pitted up the alternator commutator.

But - do you get a battery light at the right times?
