I'm going to assume that you have a North American car (US, Canada, etc.) If so, the remote isn't required to get the car to work. Simply unlocking the car with the key should do it.
If not, it is possible that the alarm system go caught in a strange mode. There are a variety of programming, transport, etc. modes. To get back to 'normal', turn the key in the door to Unlock 3 times in 2 seconds. Turn, turn, turn quickly. If that doesn't do it, disconnect the battery for 10 minutes, and then reconnect it and try again.
After either the car battery or the remote battery has been disconnected, you need to press the button on the remote (any button) at least three times in relatively close succession (about a second pause between presses) to synchronize the remote and the car. While standing by the car. But in US cas, the remote isn't necessary to dis-arm. A somewhat different story in European market cars. Where are you located?
