As Steve said, ECUProject.com contains the most information about this. I however am less apprehensive about using it since I'm actually using it successfully. The key is not to go beyond stage 4 without the necessary hardware and monitoring devices, and make sure you account for things like model year differences (ECU's came in 16Mhz and 20Mhz variants).
For the most part though, I think it's misleading to call it a "custom tune" since there is a tuning wizard that automatically takes your stock ECU binary and "upgrades" to stage 1/2/3. Folks are now able to largely reverse engineer ECU tunes from pretty much all the reputable guys, but the wild card here is that unless you are fully committed, you're not going to get the custom tune that your dollars will buy you.
If you need help flashing your stock ECU, I've done over half dozen just for the heck of it so I can swap them in and out of my car. I'm in California.
