It could be a problem internal to the radio, but I have fixed a number of radio problems with electrical contact cleaner. It seems about every 18 months to 2 years, I need to pull the radio out, pop off the connectors, and give them a good spritz with some contact cleaner (available at Radio Shack and most places that sell electronics.) Wear some eye protection, and hold a paper towel over it when you spray - it tends to come out at very high pressure, and gets everywhere. A few spritzes (both the connector on the radio and on the harness), turn it over to drain (into the paper towel), and give it a good 10-15 minutes to dry. The connect and disconnect the connector a couple of times - the wiping action of the contacts also cleans.
Do this for all the connectors - not only the radio antenna, but the multi-pin connectors. What you're hearing may be a bad connection to the amplifier.
If that doesn't work, make sure you installed the new mast properly. Make sure the nut went down properly, as it provides a good ground for the antenna. And the radio might be wonky, but try the cleaner first.
