I wouldn't worry too much about damage. Even if the crank surface area, oil pump pick up, or even cylinder bores have some surface rust it it's not going to do anything. The bearings and journals are the only areas that would really be affected by some surface rust and you can pull a couple rod and main caps to check if you're worried.

Also, that's pretty much the weirdest story I've evenr heard. I do have a friend with a 9-5 who claims his clutch chatters and slips only after it's been raining (with the car sitting), so somehow moisture must be getting into his bell housing. Are there huge temp swings in the building causing some bizarre condensation vortex? Definitely a weird one.
