Yeah that transaxle R & R is a bear. I had to do it three times on my last one.
The release bearings I have been seeing have a rubber lip that seemed like it was there to hold it in place during the transmission/engine mating?
As far as lining up the trans to the engine block, some have suggested using a pair of bolts with heads cut off, inserted into engine block. Then the trans bell housing slides along these as a mating guide.
I actually found, at a local hardware store, not (Home Teapot) the correct metric threaded rod. I made two or three pieces about six inches long each. After the mating, they can be removed and the correct bolts used for the final install. Worked great.
