I don't have a solution for you, but want to chime in saying my dad has the same issue with his 98 CSE. Heater core was replaced by previous owner before we bought it. We have taken the core out and flushed it with hot water and it gets evenly hot across the entire surface, so I believe it is all good to go.

At idle, one hose is hot, and the other one is cooler, so this points to it being a coolant flow issue.

We've never been able to find out what's different with this car compared to the previous 5 9000s we've had.
