Thanks for the detailed description, and yes, it's the outer boot. I believe that axle could be reused with fresh grease and a new boot. Is there a boot that's recommended? It seems there are a lot out there of questionable quality. For this job I'm going to use one of my spare new axles but it wouldn't hurt to fix the old one up for future use.
I don't recall having any problem taking the axle out of the other side when I had the transmission out. I may have used a hammer and piece of wood, but it was long enough ago that I don't recall. I do have an older hub puller similar to the one you mentioned that should do the trick if needed. That axle had to be replaced because the inner tripod assembly came apart in pieces when the axle was removed. I saved it but I don't know if that one can be repaired. I did the same thing you describe to "torque" the big axle nut, stood on a big breaker bar. It's held up just fine.
This is a pain in the butt job but I can't really complain. Until now the car has needed very little attention since replacing the transmission in 2016.
