I was holding off on answering this as I don't have any experience with lowering a 99. However, a couple of general observations - about the widest tire for general road use is probably a 205 - and even that will require that the rear axle is perfectly aligned side-to-side or the tires will rub on the structural member that supports the upper shock mount. I personally prefer 195/60x15. I don't know that lowering would cause any other problems in the rear since the compression stops would still be in the same position (assuming that you are lowering just be reducing spring height and your fully compressed position remains the same.
In the front the 205s definitely rub on the inside of the inner fender when turned full lock. You would have to make sure to reset the alignment after lowering to avoid excessive tire wear, and the next thing to watch out for would be rubbing on the inside of the wheelarch when turning. Hope that helps - I have not tried using the later parts, but as long as the track width is the same as stock I don't think you would see specific problems.
