Welcome to the joy of removing the taper pins. There should be one pin on each side of the coupler joint... Yours might look like a rubber puck, or like a small rubber sleeve covering a universal-style joint. I would remove the one closest to the front of the car, on the transmission side. Then you can just drop your new engine/tranny in place and mount back up. The taper pins are really tricky to get out. I would recommend you start under the car, and have a helper in the car moving the shifter around until you get a good look at it. I seem to recall second gear was a good place to start? There should be a small nut on one side holding the pin in place. Remove it, and then you can start tap-tap-tapping on the pin. You have to be gentle, and very persistent. After about an hour, the pin might pop right out. If you are lucky. Another method is to use a pair of vice-grips or a C-clamp and a block of wood or metal with a hole drilled out. The hole is to allow the pin to pop out, and to apply the clamping force to the shaft. Fit the wood over the tapered side of the pin, and then clamp as squarely on the pin as possible. This method is effective, but a bit risky. The pin is hardened so it is very brittle. You will get it eventually.
As to separating the drive shafts, jack the car up onto jackstands, and remove the front wheels. The lower ball joints attach to the lower control arms via two bolts each. Just remove these two bolts and slide the ball joint/steering knuckle assembly right out of the lower control arm. There will be *just* enough play in the upper ball joint to pull the drive shafts out of the inner drivers.
Dont forget to disconnect the speedometer cable from the tranny while you are under the car! When you are hoisting the engine out, you may need to pull on the steering knuckles to get those drive shafts to clear the drivers. This is where a helper comes in really handy.
