First off, are you using the clutch to shift all the time? (as it can be done with the freewheel for up and downshifts) If you are, im really not sure why it wouldnt be as smooth (but i never take mine out of freewheel, so i dont have a clue clue anyway!). In the case of engaging the freewheel by gettin back on the throttle in motion: Mine does the same thing, you cant just mash the gas to reengage it, be gentle! If you are gentle: the locking teeth on the freewheel may be worn because of the v4's torque as i hav previously mentioned.
NOTE: If you upshift with the freewheel (clutchless), ALWAYS, ALWAYS make sure the engine drops completely to idle before you shift; and when you do, hav a momentary pause in neutral before going to the next gear.
