I cannot offer much technical help but to suggest:
1. You should post this on the Classic 900 BB to get a much larger audience of knowledgable people, and then maybe adjust their pricing estimates by some percentage to reflect Bay Area labor rates, and
2. You should let us know here which local shop to avoid for undertaking work without prior authorization. That is a major no-no in my book. The lack of detail they provide is also a warning sign to stay away.
Frankly, I find it hard to believe they really re-built the engine, unless they are using the term VERY loosely. Some of the things they did, like replacing fluids, filters, belts, spark plugs and brake pads are routine maintenance items, and hardly constitute re-building the engine.
