You're certainly better qualified than I (and probably most posters here)to make the mechanical assessments in your decision. I neglected to have the pre-purchase inspection done on the two used vehicles I bought last year - same problem you have - too little time (and, in my case, a bit too trusting). Though satisfied for the most part, one vehicle was a bit more expensive after the purchase than I expected and I have had on-going nagging thoughts in my mind as to what my preferred mechanic would have told me about the other before I bought it.
Is renting a car for your business trip an option, so that either the Saturn dealer can get the car alarm fixed and the car ready while you're away (and you avoid going over the 50k mileage re the warranty) or you could have the car (post purchase) taken to the SAAB dealer for the warranty work while you're away? Or, in that case, you could avoid the need to make an immediate purchase and wait for another option.
If a purchase decision is absolutely required, I'd be inclined to go with the 9-3 at the Saturn dealer, with the alarm repair caveat in the contract - and the further requirement that the repair be done by a SAAB service center. My overall impression is that most people are of the opinion that the 9-3's are an improvement over the NG900's (though I cannot cite specifics). I suspect you'll enjoy the SAAB a lot - your wife may have trouble getting the car from you.
