Yes it is not cheap to repair... live with it.
This model is the last of the T5 Trionic engine management systems. These T5's allow you to increase boost pressure and responsiveness with an inexpensive manual boost controller (MBC). The performance can also be enhanced with intake and exhaust work with a few nice DIY projects. So it is the preferred vehicle platform for this class of modifications. However, you can upgrade the ECUs of any of the 1994's to current with $550 to $800 ECU upgrades, but then you were concerned with costs...
The Saabs are an enthusiasts car. So for some they are a great vehicle and great to modify, or great to leave as they are. Are there some short commings, yes. And there are some who get Saabs who are not enthusiasts about any vehicle and they are rarely satisfied or enthisuatic about anything.
The real test of the situation is whether after driving one you can get along without owning one.
Unless you have a hilly city with heavy traffic I encourage you to get the 5 speed trany.
A 1999 with 36000 miles is just broken in and is a nice find.
