Replaced vacuum hoses - now much less boost!

This one really has me baffled.
I replaced all of the worn vacuum lines with silicone hose in two 1999 T5 9-3's and now both only will boost 3/4 into the red. Where did my boost go? My car has a Speedparts Stage III set up and usually boosts all the way through the red.
The only things I can think of is that using a smaller diameter hose on some of the lines screwed something up. Is this possible? Could this affect vacuum?
If anyone can help I would be extremely appreciative. Just so you know, it is too late to just put the old lines back. Some were so bittle they fell apart when I was removing them, others were foolishly thrown away.
