I had a similar, but somewhat different problem. On mine the roof rubbed against itself when folding, so my wear was from the exterior in, not from something on the inside sticking out. Saab replaced my entire convertible top under warranty. You can see if they will help you out of goodwill, but it sounds like your car has been out of warranty for some time so that is probably a long shot.
If you cannot get Saab to cover it, or even split the cost of a new roof, I'd get some quotes from independent auto upholstery shops to patch it. I doubt the dealer is much help in this regard, I think their options are limited to replacing the top (at dealer prices using OEM parts) or else doing nothing.
One of the realities of convertible ownership is that at some point you will need to replace the top. Hopefully you can pay for a small patch now, and then as the rest of the roof starts showing its age in several years you can replace the cover entirely.
