Auto or manual tranny?
Could be your catalytic converter. If it is clogging, your motor can suffer greatly reduced performance (although the ODBII usually picks up and throws a CEL).
What does your boost gauge show? Going through the normal range of boost with acceleration (WOT in fifth from 45 should slide into the tip of the red with a manual tranny).
Does the motor rev up decently without the transmission engaged? Any surging or irregular operation at idle?
How does the tranny shift overall?
Checked your plugs? Good color & gap?
Quite a few options to look at, I would put the tranny down on the list of culprits unless you've had trouble with it before.
