See my experience below. You may want to ask your dealer, but if they give you the same pricing as I had, you may want to look for someone else to do this work.
First let me fill you in on my experience. I too had something in the back, but I didn't stop the top in time. I broke the shear pin and they charged me a couple of hundred dollars to replace the shear pin. It looked like an easy fix, but there was some talk about setting the timing, etc. that took a decent amount of the technicians time.
Most recently, I had my top replaced due to vandalism. After a number of issues with the shop that replaced the top, I had the problem you mention -- Not sure how it came about, but it just appeared out of the blue through no fault of the shop. The shop that replaced the top adjusted the cover you are talking about for free and now it works perfectly. They said they had done this before for $80. You might try this avenue.
