Have you been to the dealer and attemped to start the car yourself? It's still your car and you should have full access to it. Heck, if it starts, I'd take it out around the block and see how it goes!
If it were hydrolocked, it wouldn't have run in the first place. If it does run, a compression test may be in order. It's kind of a poke in the dark, but, if the compression comes back good, then chances are the engine is fine.
Have the stealer... uh DEALer (sorry, slip of the tongue), SHOW you the damage. Have them SHOW you the inside of the air cleaner, the 'bad' computer, any corrosion that's on the car that they feel would be from this flooding, etc. Honestly, the more I hear about dealers, the less and less I trust them - especially (and quite unfortunately) Saab dealers.
I know that this sounds paranoid, but, show up unannounced. Ask for the key, and to see the car immediately. Check the inside of the engine compartment for any moisture. Have them remove the cover off of the air cleaner and check to make sure that the air filter is dry and that there isn't any water underneath it. Have them put it back together and then try to start the car. Pay attention, too, as to whether there are any hoses (like a garden hose, or something) lying around. If the car was running before, they could have sabbotaged it by pouring water into the intake and flooding the engine.
They may have also disconnected the battery, so, if they have, have them reconnect it. Pay close attention to what happens when you turn on the ignition (warning lights, etc.) and try starting it. The starter shouldn't labor abnormally, assuming that the battery has a proper charge. If it turns over normally, but, doesn't start, there's no water in the engine.
