Search the board for "what to look for" but a quick list includes...
-Head gasket leaks in older models (hopefully most are fixed by now)
-Faulty dash information displays (SIDs)
-Replacement of the igniton casette (DIC)
-Blue smoke on start up (possibly bad turbo)
-Service records indicating full synthetic oil changes at short intervals (5k mi.)
-Engine sludge
The records may be a long shot, but worth it for avoiding sludge problems.
All the 9-3's you're looking at were VERY mature models given all the refinements made to the NG900/9-3 since 1994. Newer should mean fewer problems as with any car, but presuming you're not looking for a warranty I can't say for certain there's a "bad year". Early models did have some problems with the manual heater controls, but manual climate control became less common in later model years anyway.
Repair costs? Tough to say. Labor is labor, whether it's at your indie or the dealer. My impression isn't that the cars are terrible hard to work on, but parts aren't exactly cheap either. FWIW I haven't had any problems with my '02 aside from wear items like brakes and 1-2 trip pieces. It's not a Toyota, but I do have a much better time driving it.
