I had the same problem. Completely replaced struts, bushings and tie rod ends and began hearing the clunking sound in the front suspension. Checked all the obvious things and finally took it to my indy. Paid $80 labor to find out I hadn't torqued the upper strut nut enough.

When I replaced my own tie rod ends and finished my suspension work, the car was WAY out of alignment. This could also cause a clunking noise?

If this is not your problem, I would also check both sway bars and all front suspension bushings. The stock bushings get mushy and dry-rotted. Replacing with new poly bushings (instructions on platonoff's site) is fairly cheap and easy.
