I have been reading your pleas for help but it is nothing I can contribute since I don't know how they programmed the keys and remotes and I can't see how it would be possible to do it the wrong way.
The only way I would be able to start to fault trace would be to start over again trying to program the keys and remotes but as it sounds like, it would not be possible since the keys are not recognized.
Maybe if you have the key/chip that came with the used TWICE and if that one is still valid, it might work.
But as I said, it is nothing theoretically that I would be able to do to solve this, only by a hands on approach.
If you have that old key you could try to remove the antenna ring around ignition and hold that key and antenna as far away from the ignition key as possible when you turn on the ignition, if the message stays away and car starts, that key is still coded to TWICE and it might be possible to run a program sequence again.
